I was recruited by my company as associate software engineer. After 1 week few of us were transferred to hardware division. So, in the experience certificate will it be mentioned as associate software engineer or hardware engineer?

Since you are referring to the Experience Letter, I presume you have resigned.
In general, there's scope for flexibility for mentioning EITHER OF the designations--software engineer or hardware engineer. But it depends a lot on the duration you spent in each of the roles. If you worked as Hardware Engr only for few months after more than an year as Software engr, then you can visualize what would be given logically.
Also, you can try talking to your boss & HR and ask the appropriate designation to be mentioned depending on WHAT YOUR NEXT JOB IS--software engineer or hardware engineer.

Coming to your query; the designation with which you were appointed is what is to be considered for 'establishment matters' purposes. Which means that your salary slip, promotion/incentive letters, memos etc. will be issued in your name with this designation.
The nature of work may vary from time to time, depending on the exigencies; and this should not affect the designation.
However, since you say you have been TRANSFERRED. Now, is this transfer formal - with a formal transfer order; or you were simply directed to report to the Hardware section ??
What does the Transfer Letter mention your designation as ??

The usual format of which can be as below :
"Mr. ABC joined XYZ Co. as ..... Software Engineer on ........ During his tenure he has worked in Hardware Division......... etc etc. "
