Your new contribution period will commence on 1st April, 2017 which will last till September 30, 2017. You are required to contribute till Sept. 2017 irrespective of you get salary rise even in the month of June 2017. Therefore NO WORRY, you are entitled for all the benefits admissible under ESI Scheme.
