You may refer to your respective state law in this regard. As far as Factories Act is concerned, yes all the weekly off/holidays falling in between the annual/privilege leaves are counted as leaves. However for CL/SL, for legal purposes you may refer either your states shops and commercial establishment act or Leaves and Holidays act as applicable in your case.
But as a gorwing company you may also suggest to Mgt to adopt unique/liberal policies to attract and retain employees.

In general and as per legal point of view if the casual leave taken on saturday and monday it is treated as 2 days C/L excluding sunday. This rule is applicable for any other closed holiday like Independence day etc also.The same way it is applicable for Sick Leave also. The reason behind the sick leave concept is to safeguard the interest on humanatarion grounds like due to sickness Medical expenses may incur to the employee. Moreover he/she may have to take more than the available sickleave entitlement which may lead to LOP also. In this case they will get the salary for the in between sundays and other closed holidays atleast. However it depends on the company and it's generosity.The reason behind the casual leave calculation is also to safeguard the interest of the employee because this leave is taken suddenly and not a pre planned one. Moreover in any company the casual leave in a year can not be more than 12 days in a year and if you start deducting sundays and other holidays coming in between it will be exhausted in no time. Whereas this is not the case with Privilege leave because the no of privilege leave can be much more and the employees are entiltled to carry forward the same to the future years and they can accumulate upto 24 days or even more than that depends on the company policy. In such a case even if you deduct the sundays and other holidays in between the employee won't be a great looser.
You must also note that Sick Leave and Casual leave can not be combined together whereas the Sickleave and Privilege Leave can be combined to gether.

This is just rule of thumb. The employer cannot deduct salary for Sunday. You should further let me know whether your employer is a company, whether it is engaged in trading, manufacturing or both, no of employees etc. Then I will be able to determine whether it is covered under factories act,1948 or shop and establishment act etc . All these statutes provide not only for weekly off but the minimum leave structure.

Its fair to consider weekly off day as leave in case of pre & post absence of weekly off.
In other organisations it depend on nature of leave also like if it is a casual leave [ CL ] weekly off falling inbetween will be considered as leave. In case of Sick leave supported with medical certificate weekly off will not be a leave. Earned leaves weekly off are not counted as leaves.
In your case we are considering leave as a casual leave.

Our Company has alternate Saturdays off. If an employee takes an off on Friday and reports on Monday then how many leaves to be deducted.

My current company deducts leaves when:
Case 1: Saturday you come to office and Monday you take an off as 2 days leave considering (Sunday and Monday as holidays taken) - is this legal?
Case 2: Saturday you don't come to office and Monday you come as 2 days leave considering (Saturday and Sunday as holidays taken) - is this legal?
I always considered that it is prefix suffix pattern for leave deduction for majority of companies.
