I was terminated, which was later converted to resignation, and they have wrongly claimed dues from me, which I countered. What should I do? I doubt they even sent my PF form to EPF office. My application got rejected twice by EPF when I applied on my own, but it was due to being incomplete, and I don't know the exact reason as I haven't received their rejection letter even once.

Use the EPFO India website to check your claim status. Usually, it takes 2 months, but the official time frame is 3 months. Verify if your application has been rejected. Reach out to the HR department or consider filing an RTI to know the status of your claim.
