You are an "HR manager" and I am quite shocked to this question from you. No, I am not saying that you need to know every thing and etc etc, but was expecting much specific query from you. :(
Anyways, well my suggestion, just go to google and search for "HRM Software" and you will get whole lot of HR softwares, giving synopsis of their softwares, which as per your need, you can implement in your new software.

first you need to segregate each of your functional area on your company and after you need to prepare what are the functions your company required automation. for example Employee Data Bank, Payroll and Performance appraisal etc.

I'd suggest that you check out <link no longer exists - removed> and http://emportant.in - both these sites you'd get a comprehensive list of features/functionality in various modules of HR Software.
However, you should be careful that you only pickup functionalities which are required for your organisations. These software are generic and are designed to be used by organisations of various sizes and industries and hence not everything they offer would be relevent for your organisations.

Rahul and other members have given you a valuable feedback. Also go through the google search. I have had ideas on many modules which ideally most off-the-shelf-software does not have.
Since you are doing an in-house software, I would suggest you have HR Administration, Leave Management and payroll linked. If you have the budget have the recruitement also included.
