If such employee was PF member before s/he joined you & has not withdrawn the amount, yes. But employer is legally permitted to deduct employer share on Rs. 15000 irrespective of employee salary.
Most of all get PF Form 11 (Revised) filled in from at least all new employees. The form is to be kept by employer in its custody. The details mentioned in the first line here as filled in will guide you of the decision of PF membership.

Hi,
If an employee's basic salary is above Rs.15000 and 1) if the employee has already been a member of PF in previous organization, then it is required to deduct PF. 2) If he/she is a fresher in the organization then they need to fill a Form No. 14 saying that they don't want to be a member. 3. What if an employee while joining an establishment has a basic salary below Rs. 15,000 and after some period of time his/her PF wages increases above Rs. 15,000, does he/she have an option to opt out of his/her membership from the provisions of the EPF Act?

If at all employee had EPF & due to promotion or increment or new job if the wages exceeds the ceiling limit EPF shall be continued
