I have joined recently one of the organization, i have gone through the PF issues, here there are some employee who are still working since 2012 and they are marked as a Exit from 2012, and still the contribution is crediting from 2012 till now. How to remove DOE from there profile and show as a still working in present organization.

This looks like a grave error. After marking Exit date how come you are processing salary and PF for the employees. Have you checked whether the contributions went to respective PF accounts or to different accounts. You need to contact your PF office and ascertain the actual status and resolve it with the help of PF Authorities.

Yes, contribution is going to their respective PF account. Very long back due to oversight this mistake had done.
Better approach the EPF office & give the request letter to change the EPF contribution along with the ECR for such period & also submit the proof of resignation/termination & last working day such as exit documents
