A prudent choice for HRA can be derived from the taxation structure. For e.g., Taxable HRA must be least of undermentioned three options.
1. Actual HRA received
2. Excess of rent paid over 10 percent of salary.
3. 50% / 40% of the salary
As evident in the last statement, the ceiling of 50% and 40% is subject to city type.

Hi Indu,
As far as Variable pay is concerned, it is depend on the company policy that wheather it should be included in CTC or not.
Normaly it is included in CTC and is based on some parameters like Performance Rating. In such cases the variable pay has to be paid annually.

The onus lies with the company, so far TDS from employees salary is concerned. The Med Allow to the extent of Rs.1000 is exempt but its subject to submission of relevant documents. You need to ask your employees to submit the same else deduct tax on such allow for which no documents are submitted.
