You can submit the pending ESI-EPF Contribution, but don't club all the pending amount.
Now, both the ESI - EPF is submitted online. So, you can easily file month-wise Contribution on their portal, and it will good for your record.
So, in my opinion, it will better to submit the contribution month-wise. In EPF you will have to generate individual challan for each month, whereas in ESI, you can generate a combined challan for all the pending months.
