Let confirm me the solution of some of my query.
1. One of our employee taken leave from 3rd nov-2012 to 12th nov-2012. And our factory will closed from 13th nov-2012 to 15th nov-2012 on ocassion of diwali. He joined us on 16th nove--2012. Can his leave counted till 15th nov-2012 or 12th nov-2012.

The holidays from 13th Nov to 15th Nov cannot be treated as LEAVE (whether PL,CL or LOP/LWP). It can be considered as leaves only wherein the prefix & suffix of leave period are working day & such closed holidays / weekly off falls in between. Here the employee had joined immediately the day next to the holiday period i.e. 16th November & hence the leaves can be considered only uptill 12th November.

The leave will be calculated till 12th November only since from 13th to 15th November the factory was closed and was declared as Holiday on account of Diwali, so how can we club Leave and Holidays. If your factory was not closed during the Diwali holidays then the employee would have joined on 13th November itself or else you have considered LOP/PL/CL/SL as the case may be.
