Any subsequent instance will be marked as a half-day leave.What does HR mean by allowing a 15-minute grace period for late arrivals? Will the arrival time be considered as 10:15 AM, or will it still be marked as 10 AM?

The official arrival time will remain as 10 AM for all the time till the management decide some other timing.
