As you know that, Apex court has ruled that employers cannot segregate"Special allowance" from basic wages for purpose of PF deductions.
I want to know has it been practically applicable in eligible employee's salary structure.

Why not? If the present PF qualifying salary is less than Rs 15000, you should include allowances other than HRA to be part of PF qualifying salary. Please follow the link.
